Please confirm.Choose whether or not to generate a file containing shape profiles ('filename*_shape.txt') when the data is processed. This option is provided to the user since the files can be quite large. In order to keep the shape files to a manageable size (ie.,<4 Mb), the user should select shorter time or depth ranges for processing.Help - Generate Shape File? The scan rate represents the number of CTD samples/sec. This can be found in the manufacturer's manual or alternately can be found by viewing the LOPC (.dat) datafile and counting the number of 'C' lines (CTD data lines beginning with 'C') immediately following 2 LOPC scans (ie. 0.5 sec. scans of L1-L5 lines).Help - CTD Scan Rate (Hz)Biomass and counts are calculated as 'densities' (ie. counts per cubic meter or biomass per cubic meter) and 'area' as integrated over the water column (ie. counts per square meter or biomass per square meter). These calculations can also be separated by filtered ranges of size (esd), ie. 5 ranges each consisting of a minimum and maximum esd.Help - Filter Counts & BiomassThe program estimates length & diameter of each shape profile and allows the user to separate/filter statistically specific shapes, ie. a total of 3 sets of 'ranges' each consisting of length, diameter, and ratio of length to diameter. For example, a large copepod such as Calanus finmarchicus VI would have an actual length=3.0mm, diameter=1.0mm and therefore a length to diameter ratio=3.0. However, the copepod could have any orientation in the LOPC beam and therefore not present its entire length. In the worst case, if it were 'head-on' in the beam, it would present it's diameter. Therefore the selected length range would be 1.0-3.0 mm and L/D range would be 1.0-3.0. In fact, the process is a statistical one and the ranges must be selected as larger since the estimation algorithm (for length & diamter) encompass a number of errors. For example, the appendages may not be detected by the algorithm and can increase the estimates of both length and diameter. So it may be required to select a larger range such as length=1.0-5.0 mm. Transparency of zooplankters may require a decrease in the parameter estimates. Also the LOPC detector electronics has some cross-element coupling which tends to increase the shape profile by 20%. The best approach for the user is to reprocess the data trying different ranges. As a further example, the key to setting ranges for euphausiids is to select larger L/D ratios relative to copepods.Help - Filter MEP Plankton CountsProgram will use LOPC estimated speed to calculate volume flow. If set to 'No', program will use 'Expected Speed' to perform volume calculations.Help - Use LOPC SpeedProvides the correct tunnel area for program to calculate water volume flow through the tunnel.Help - Tunnel AreaAssumes a ratio of length to diameter for an oblate spheroid (ie. assumes a copepod shape). A ratio of '1' assumes the shape of a sphere which will result in a significant increase in biomass estimates. Default = 3.Help - Ellipsoid RatioThis is the expected or estimated speed at which the LOPC is moving the water and can be based on ship or winch speed. The 'Expected Speed' is used as flow speed through the tunnel and is used to calculate water volume per second (ie. plankton densities) only under 2 conditions: 1) the user selects not to use the LOPC measured speed, or 2) the user selects to use the LOPC measured speed but there is occasionly some bad (flow) data encountered.Help - Expected SpeedThis string contains the order of CTD (and analog) data and can be found in the 'C' line in the LOPC (.dat) datafile. Enter the characters (no spaces) in their correct order as they appear in the data file represented by: T = Temperature C = Conductivity D = Depth (or Pressure) S = Salinity A1-A7 = Analog Channels, 1-7. (list these even if not active, ie. string shows '0') N = Nil Data present Note: In each 'C-line', the LOPC appends 2 analog channels to the standard CTD data output - these are: 1) LOPC analog and 2) integrated total counts (L1-L4) for the last sample-time count (0.5s). CTD Configuration Examples: AML Micro CTD (Standard) = D,C,T,A1,A2,N,N,N,N,N,N SEABIRD 19 (no analog channels) = C,T,D,A1,A2,N,N,N,N,N,N SEABIRD 19 (2 SBE analog channels) = C,T,A1,A2,D,A3,A4,N,N,N,N AML Pressure Smart Sensor = D,A1,A2,N,N,N,N,N,N,N,NHelp - CTD Data StringThis number is attached as a separator to the file name. It allows the user to work with the same profile data but change various processing parameters such as, depth ranges, 'start & end sample numbers, size filters, etc. Help - Process NumberAt times the user may have a file with an 'up & down' profile - the 'Profile Direction' assists the program in locating the correct analyses data, especially if analyzed by depth.Help - Profile DirectionEnd Count (if processing by Sample-Time Count): The 'End Count' (Sample-Time Count) is that which the user selects to end processing data. The 'End Count' can be found by opening and examining the data (*.dat) text file. End Depth (if processing by Depth): The 'End Depth' is that depth which the user selects to end processing data from the profile. The 'end' depth can be found by opening and examining the data (*.dat) text file.Help - End Count/DepthStart Count (if processing by Sample-Time Count or Time Series): The 'Start Count' (Sample-Time Count) is that which the user selects to start processing data. The 'Start Count' can be found by opening and examining the data (*.dat) text file. Start Depth (if processing by Depth): The 'Start Depth' is that depth which the user selects to start processing data from the profile. The 'start' depth can be found by opening and examining the data (*.dat) text file.Help - Start Count/Depth1) Sample-Time Count: Processes data for a single profile (only) situated between 2 Sample-Time Counts, ie. 'Start Count' and 'End Count'. Processing assumes it will find CTD data. There can be any number of profiles in the data file - however processing will be limited to that profile defined by the range of time counts selected. 2) Time Series: Processes data between 2 Sample-Time Counts, ie. 'Start Count' and 'End Count' only and does not require the presence of CTD data/depth (will ignore CTD data even if present). This is useful for processing data irregardless of the number of profiles since depth is ignored. 3) Depth only: Processes data for a single profile using the depth ranges 'Start Depth' and 'End Depth' using CTD data. (Note for 'Depth only' - there can only be a single profile or a 'down & up' profile at most (not multiple profiles) in the file - since the processing will begin with the first 'Start' or 'End' Depth that it finds -plus reads 'Ascending or Descending' for direction.)Help - Process Data By...Output folder where processed files (*.txt) will be written.
